You don't have to always think of the yen being manipulated. There are many reasons for yen to be trending in a direction. Stock market, nikkei etc... As for indicator to trade the yen, crosses like e/j and g/j works for me.

my take on it is also about rescues, generally rescues make perfect MM sense, however attacks do not always work out well, at least in my experience. Short term rescues make good money for me, long term attacks make good money for me, turn it around ...
